Yeah, I think it's possible that Fitz would just go along with whatever the Doctor thought was best because he trusts him. ...I'm not sure if that would hold true if the Doctor wasn't acting like that Doctor (which could happen if the Doctor was deeply involved in the war).
About Fitz leaving...I've got a fic sitting around half written that's like that, but it makes me sad every time I write more. Maybe I'll get around to finishing it eventually. >>
